Recently, everyone was really fond of the bad guy in Black Panther.
Personally I prefer Rutger Hauer in Blade Runner.

is it still possible to sympathise with him while at the same time you entertain the idea that he's bad? You may think he's not bad at all. Those two doesn't seem to coexist at the same time.

Not as much in either film but in the Red Dragon book Francis Dollarhyde is quite sympathetic by the end. He's probably the worst person who generates the most sympathy that I can think of

Roy was definitely a bad guy in Blade Runner. He was a ruthless killer. But what he did could be understood.
For example Thanos is not a classic villain. He has some good qualities and at some point you can say "this guy says some truth."
Joker, Bane even Ra's Al Ghul were not some sneaky, coward villains. They had some quailty that we could appreciate. But in the end, we wanted them to lose because they were more wrong than right. The recent DCEU films have terrible villains (Steppenwolf sucks) and the films suffer from that fact.
We can symphatize with lots of today's villains easily. Watch some old films and you'll find villains which are truly evil. In Lawrence of Arabia, there probably not even one good Turkish person. All of them are evil. The commander of the bad guys even rapes Lawrence. And that ruins otherwise a great film.
